The clubs had agreed on a £35m deal for the Eagles captain, and Guehi had been permitted to undergo a medical in London.
However, Palace’s attempt to sign Brighton defender Igor Julio collapsed.
A deal sheet was submitted to the Premier League in an attempt to extend the Guehi negotiations beyond Monday’s 7pm deadline, but Palace ultimately decided against selling.
Guehi has entered the final year of his remaining Palace contract, and the club were determined not to lose him on a free transfer next summer.
The Eagles did complete the signing of 19-year-old centre-back Jaydee Canvot from Toulouse on deadline day.
However, manager Glasner had made it clear he wanted a Premier League-ready replacement for Guehi.
The club also have a long-term interest in AC Milan defender Strahinja Pavlovic and were actively exploring a potential deal before the window closed.
Guehi, who captained Palace to victory against Aston Villa last Sunday and scored a spectacular second goal, did not comment on his future after the match.
“All I know is when you score goals like that it is always down to team performance,” the England international said.
“People will try to single out the goal but that was a clear team performance tonight.”
According to BBC Sport, “a number of the continent’s elite clubs have already registered an interest in taking Guehi next summer.”
Bayern Munich are among the clubs monitoring Guehi and could make a move for him at the end of the season.
